I was wondering about these two sentences:

How long will you stay here.
How long are you staying here.

Is one of them wrong? Is there a difference in meaning?

I would normally say «How long are you staying here?» or «How long will you be staying here?» to ask about the length of someone’s vacation or something of that kind. They’re pretty much equivalent.

«How long will you stay here?» is grammatically correct, but it sounds awkward to me in that context.

My context was:
I meet an exchange student and want to ask him about his stay and when he will go (I guess be going would be wrong here, right) back to his country. So your explaination did perfectly fit that context, I assume. Thank you!

It makes sense in many contexts. It doesn’t sound all that natural in this one.

«How long will you stay here» sounds more natural if you use a different intonation from the neutral question (giving the sentence a different meaning). «How long will you stay here?» or «How long will you stay here?» could sound very natural in the middle of a conversation where someone is threatening to leave.

A: «What are you worrying about? I’m here!»
B: «Yeah, but how long will you stay here?»
(How long will «you are here» keep being true?)

A: «If you’re not back soon, I’m leaving!»
B: «Ok. uh. I’ll try to find someone else to take over the shift. How long will you stay there?»
(How long are you willing to stay?)

It would be obvious that those are different questions with different meanings if you heard someone say them, but it’s not always clear in writing, so I had to be sure you were talking about the obvious context (staying in a country/hotel/town/etc. as a tourist or exchange student) instead of some weird context.

I agree with the above. It’s the same reason you would never say, «I will stay here for three months» but rather «I am staying here for three months,» or if you want the future, «I am going to stay here for three months.»

Likewise, your question could be, «How long are you going to stay here?»

I have a question regarding brian’s reply.

Do I understand’s brian’s answer correctly?:

I’m staying here for three months. (= the duration of my stay (including the time that has already past plus the remaining time) is three months)
I’m going to stay here for three months. (= I’ve just arrived and the duration of my stay is three months.)
I’m going to stay here for another three months. (my own sentence / = I’ve been here for some time and I’m going to return in three months.)

I’m sorry, I didn’t realize that this thread is about the present continuous referring to the future. This thread came up when I googled to find out which tenses can be used with how long.

My sentence: I’m staying here for three months (without another as in se16teddy’s examples) was not meant to refer to the future. I wanted to find out whether my sentence refers to the duration of my stay (including the time that has already past plus the remaining time).

I can definitely understand that by adding another to my sentence above, it refers to a future arrangement.

We use the continuous aspect (with or without a modal or quasi-modal) of futures that are already arranged. How long will you stay here? asks for a spur-of-the moment decision.

Let’s assume the following situation: Tom lives in Zurich, but right now he’s in London. He arrived in London two months ago so he’s stayed in London for two months. He will be staying for another 2 months, so the duration of his stay is 4 months in total.
