They are all more or less the sam. However the first phrase «How was today» is not really used unless you are referring to to a particular event. For instance
I know it was your first day without your best friend. How was today?
Still even it’s not regularly used.
«How have you been today» would denote that the day is not yet over. While how was your day is something normally asked at the close/end of the day.
